It was Daggers who struck first, as Wesley Thomas cracked a shot into the net from inside the area, but Braintree levelled with seven minutes remaining.
Youngster Tommy Tejan-Sie secured the win though, as he headed home a shot from Harlee Dean.
Daggers had named a strong side for the match, with Stuart Thurgood, Jon Nurse and Scott Doe all getting 90 minutes.
